In Skype for Business, a phone call or an Instant Message (IM or chat) is considered a conversation.

Conversation history provides a summary of your conversations and is stored in the Outlook Conversation folder. Telephonecall history includes details such as the date, time, telephone number and name (when available) for all incoming and outgoing calls; it does not include the contents of the call. Conversation history for Instant Messages includes date, time, participants and conversation text.
Conversation history can also be found in the Conversation tab in the Windows Skype for Business client client or the Chat tab on your Mac client.
It seems that when you are using a completely hosted office 365/ cloud PBX/ Skype for Business with PSTN conferencing that there is no option to disable the email notification for missed calls. Most users do not want their inbox flooded with missed call notifications and the rules of outlook will not work as they are notifications and not emails. The suggestion is to have on a user-by-user basis the ability to disable these messages. Strange and annoying behaviour in Skype for Business. I have started a conversation with another user and still have that conversation window open - however I don't get their reply in the Skype conversation window but instead get a 'Missed Conversation' email in Outlook. Then one day in Outlook I noticed the Missed Conversations view in Outlook: Its a Search View and it was already active for me, but look – it also says one conversation unread. So I scrolled down the list of conversations in Outlook, found the unread one and the issue went away in Skype for Business within seconds. It's the 'Missed conversation' email that Skype is sending to Outlook. It wouldn't be a problem if it was once a day or twice a week, but my colleages (Windows) and I (Mac) are receiving a lot of these messages all day long, even though we're online all day and SfB is turned on. Skype for Business on Mac, Lync for Mac 2011 and Communicator for Mac 2011 users can't control desktops shared by Windows users. This also won't work for Skype for Business Web App on Max OSX. For Skype for Business Online, this feature requires Microsoft PSTN Conferencing, Exchange Unified Messaging, or a third-party audio conferencing provider.

Voice mail messages and missed calls notifications (the caller hangs up before voice mail answers) are stored in the Outlook Inbox folder. More information about Skype for Business voice mail can be found at this link.
How do I delete conversation history?
Since conversation history is stored in Outlook, it can be deleted the same way you would delete an email message; simply select the message and then press the Delete key. Conversation history deleted from Outlook will automatically be deleted from the Skype for Business Client. Similarly, conversations deleted from the Skype for Business client will automatically be deleted from Outlook.

Skype For Business Mac Missed Conversation Emails
Conversation history, like email, is discoverable under the Freedom of Information Act (FOIA). For that reason, individuals may choose to not save their conversation history, and turn off the option that allows for them to be automatically saved. Keep in mind that others you communicate with may keep their conversation history, so it is still discoverable.
To turn off conversation history (Windows only):

Open the “Options” configuration menu on your Skype for Business client. Select the “Personal” option. Deselect the options below, and then select the “OK” button to save your changes.
